A community working group reviewed recent machine-learning methods for variant interpretation and highlighted open datasets that members can reuse in their own pipelines. The goal was not to crown a single winner, but to map where models help, where they struggle, and what labs should verify before adopting a method in production.
The summary walks through benchmark choices, common failure modes on rare variants, and practical notes on when classical statistical approaches still outperform deep models. Contributors compared calibration, compute cost, and how well methods transfer across ancestries and assay platforms. Several case studies show how small label errors or batch effects can inflate apparent accuracy if evaluation sets are not held out carefully.
Companion notebooks and dataset links will be posted in the Resources section for members who want to reproduce the examples. Each notebook includes environment files, a short README, and suggested negative controls so teams can stress-test claims against their own cohorts. Feedback from the first review round already improved the reporting checklist for future methods notes.
The working group will host a follow-up office hour for members who want help adapting the evaluation protocol. Questions about licensing, clinical caveats, or contribution guidelines can be sent through the contact form with the subject line “AI genomics review.”
